Formed on 22 September 1939 with 8 heavy fishing steamers and was employed in security duties in the Baltic Sea. In April 1940 the Flotilla participated in Operation 'Weserübung' on escort service for transport squadrons to Norway. After that it was used on security operations in the North Sea & Norway. In November 1942 the Flotilla was dissolved with its Staff moved to the 25. Minensuchflottille.
