Formed in Wesermünde on 26 September 1939 from 8 motor fishing boats and employed in the North Sea. During the course of the war it was strengthened and split into several Gruppen, which were stationed at Esbjerg, Cuxhaven, Wesermünde, Borkum, Norderney, Hörnum, Tönning & Terschelling. The Flotilla led escort duties in German Bight and was employed in mine search operations.

The majority of the Flotilla was dissolved after the war. The remainder was used in mine clearing operations (known as 6. Minenräumdivision). It was based in Wesermünde under over-all American control and dissolved in 1947.
