Formed in August 1940 and subordinate to the Marinebefehlshaber Westfrankreich until December 1940 when it became subordinate to the newly formed Seekommandant Loire-Gironde. In the spring of 1941 the staff of the Flottille was moved from Pauillac to Rochefort. The Flottille had three Gruppen, Rochefort, Le Verdon and St. Nazaire. In November of 1941 Gruppe St. Nazaire became independant was was designated Hafenschutzflottille St. Nazaire. In January 1942 this Flottille was re-designated Hafenschutzflottille La Pallice. At the same time Gruppe Le Verdon became an independant flottille and was designated the new Hafenschutzflottille Gironde subordinate to the Seekommandant Gascogne.
