In service from the outbreak of war, and until spring 1940 was used in the North Sea for mine defence, Channel passes, escort & merchant shipping duties. In April 1940 it was used in the Norwegian Campaign for escort & protection operations. After that the Flottille was employed in the Skagerrak & North Sea for its previous duties. From the end of 1940 to the autumn of 1941 it was used in the West for offensive mine operations & raids, then from 1942 to 1944 it was used in various operations including escort, Channel passes and mine defence (in 1943 some boats were detached to Norway for escort duties). With the Allied invasion of France the Flottille was ordered to scuttle all boats.
After the Flottille was re-stocked with boats, from the autumn of 1944 to the war's end it was employed at Finnenbusen, then in the eastern & central Baltic Sea area for escort & mine defence operations. In the last months of the war the Flottille was mainly used for Army support (land bombardment), troop & refugee transport and security operations.
